The lower rail typically feeds the core logic; the higher rail handles the VBUS switch gate drive or internal regulators. A missing or noisy rail will prevent the port from negotiating. The 96-NFBGA (6x6) package has a 0.5 mm ball pitch. That demands a controlled-impedance PCB stack-up with microvias or blind vias for fan-out.
